Seems it is a bug.

I was using google checks for my configuration file. github.com/checkstyle/checkstyle/blob/master/src/main/resources/… I commented out line 59 and it seems to be working now!

This is the result of a bug in the maven plugin that has yet to be fixed and released. See https://jira.apache.org/jira/browse/MCHECKSTYLE-344 .
Until a fix is released, the only way around this is:
1) Run checkstyle outside of maven, using the CLI, and find and fix the violations being printed.
2) Remove all unique ids from your checks in your configuration and re-run maven. This may cause issues if you use those IDs for suppressions.
The best way is to go with #1 .
